How can I use Iamerode to separate attached cells from the mask?

Those look like they're all separate, because they're different colors. Why do you say they're not?
I've never heard of iaerode. It's not a MATLAB function. Maybe you got that from some third party or wrote it yourself. However there is an imerode function.
se = strel('disk', 3, 0);
mask = imerode(mask, se);
