You can use imregister() in the Image Processing Toolbox. It was introduced a few versions ago, so unless you have a really antique version you should have it.

I don't know what you mean by structure. There are examples in the help for imregister - did you not notice them?

Also, imregcorr was introduced in R2014a in the Image Processing Toolbox. It uses a phase correlation based approach that is often useful at recovering large misalignments (it looks like the images in this example are rotated by 180 degrees relative to each other). If you have R2014a, I'd look at imregcorr first. Otherwise, imregister.
