Why do I have problems sometimes executing("Run"-Button) a script?

When I open Matlab and run the script for the first time, with the Run-Button, it's running. When I want to execute it again, it doesn't work. If I click on "Run and Advance" it works again. Can someone help me? Another question in that context is, that Matlab shows the loaded matrix in the command window although I use ";".
