MatLab silent default configuration

Hi everyone, I have some question about the installation and configuration of MatLab. This si the first time I ever touch the product.
I have to package the software so that it can be installed silently. I know that a file can be used to make this possible and I should be ok with taht part.
My question is more about the configuration or to be precise, the defautl configuration in the software.
Here, they are opening the software do some change to it then copy the profile in the default profile of Windows XP. We are changing OS to Windows 7 and we would like to not use the default profile configuration.
I know that there is a preference file that we could just copy over but here are my questions:
1-After the software is installed, they are changing the behaviour of the Toolbox path caching to "Enable toolbox path cache diagnostics" and then they click on "Update Toolbax Path Cache" which I could probably skip. My question is, is there a way to do the same thing during the install, set a command to do it or simply copy de pref file over.
2-They are launching two command to configure motre things. The commands are "rtwintgt -setup" and "mbuild -setup". How could I have the same result by doing this unattended.
The settings must be valid for any user that will open the software, even on another profile and I do not want to do it manually.
I can use scripts, GPO, GPP, SCCM to achieve this.
