Why is % text is not being published correctly?

I have enclosed a section of my .m file and a image of the document created.
What is happening is that when I ask to publish my file the % text is not being converted correctly. Either it does not convert at all and shows the information in green or it does convert it but seems to remove carriage returns and tabs etc. I have tried this on both R2012a & R2012b.
About the only thing is has managed to get right is the Latex formula.
In case there were hidden characters in the file I did try copying the script to Notepad, saving it, open the text file and copying the script to a new .m file. It still did the same thing.
Guess I am not getting an answer on this one.
