When do we use conjugate transpose instead of transpose? When will (ATA)-1 AT Y become(AHA)-1 AH Y????????

G2 = (Ep*F(1:L,Ip)*ctranspose(diag(Spilot))*diag(Spilot)*ctranspose(F(1:L,Ip)))^-1 ... * ctranspose(sqrt(Ep)*diag(Spilot)*ctranspose(F(1:L,Ip)));

This might help:
And also read the documentation:
The actual answer to your question is "use whichever one your algorithm needs", so you need to know if the algorithm requires a ctranspose or a tranpose, just like you also need to know if you need a subtraction, or addition, or power, or ...
Chances are that if you are not sure what a conjugate transpose is, then you don't need ctranspose: to get a simple transpose then use transpose (whose shorthand operator is .').
