The actual answer to your question is "use whichever one your algorithm needs", so you need to know if the algorithm requires a ctranspose or a tranpose, just like you also need to know if you need a subtraction, or addition, or power, or ...
Chances are that if you are not sure what a conjugate transpose is, then you don't need ctranspose: to get a simple transpose then use transpose (whose shorthand operator is .').
