Is it possible to use control points to register two 3D image sets (nifti) ?

Hi everybody! I have two volumetric sets of brain images in nifti format that I would like to register using control points. Any ideas if this is possible and how could I do it? If yes, would it be possible to extract the transformation matrix in order to insert it into a registration pipeline? How? Thanks
