If I type
>> clear all
at the prompt nothing bad happens, but after I run my script, typing
>> clear all
crashes matlab.

What's in the struct array? I suspect you have a user-defined object that has a bug in its destructor and/or you created an array stored in the struct using a MEX-file and the MEX-file has a bug.

Sounds very pausible because I was saving some of the output from Matlab's 'decomposition' in the par struct. I'm unsure what the internal structure of the 'decomposition' type is.
However, after posting this question, I managed to create a small enough reproducible example so that I can post a crash report to Mathworks. Hopefully they can fix the problem in future versions.
