I work on the segmentation of cerebral Vascular networks (3-D), I want to know , is what I must do, segmentation after reconstruction of the 3D volume or reversed ( reconstruction and then segmentation) Thank you in advance.

Depends on how those stacks were obtained. Segmentation in 3D is much harder than in 2D, but allows for much higher accuracy overall and smoothness in the 3rd dimension. If your images were obtained by the same method to a machine precision such as XRD, FIBSEM etc. (generally density based imaging); then 3D segmentation is a viable option. However if there is clear variation in your slices (most exposure based imaging), then you want to segment each image individually, and then maybe correct and smooth the 3rd dimension after the fact.
