Nothing in the Bioinformatics Toolbox is supported for code generation. However, all the non-UI parts are supported for MATLAB Compiler, with the exception of affyread .

Depending exactly how you coded, you might need to add a comment to the code,

%#function fastaread

to tell it that there is a reference to fastaread that is not obvious.
