If i am having one plot generated from one .m file and another plot from another .m file, Now i would like to compare both plots from different m.files how can i do that? Can I save those plot in memory of matlab or something like that?

You can save the plots in .fig format and later open them openfig.

Turn your m files into functions and have each one return the data that is used for its plot if you want to compare the actual data rather than just visually compare two plots.
