How to plot a graph with value of array 209959 with the another another array of 120001

Hi

Matlab requires of you to have the arrays having the same dimensions(this applies to both 2D and 3D arrays). What you should do is, allign the correpsonding positions in the two arrays. The other positions without values can then be assigned a zero "0" character. I see these are big arrays, you can use a simple loop to rearrange your data.
