Inconsistencies between .fig and .eps figures

Hi -
I have a 3D scatter plot with a few colored patches (essentially rectangular planes used to delineate some boundaries) that I am trying to export in .eps format for publication. On one data set, this worked fine and the Matlab figure and the .eps figure look exactly the same. On the second data set, the exported .eps figure looks very different from the Matlab plot.
It looks to me like the 3D rectangular patches are being changed into 2D rhomboid parallelograms during the export process. This makes it look like the patches are in the wrong location or plane (blocks data points that should be visible or shows points that should be hidden by the patch). Is there any way to make the figure export to a .eps file exactly as shown on the screen?

This submission in the File Exchange is very popular for addressing the sorts of issues you describe. No guarantee, but it is highly rated and probably worth a shot.
