I want plot like this as i have attched here. I am new to MATLAB, so don't know how to do binning afd all. I am also attaching data.

For binning in 2D, take a look at the documentation of the histcounts2 function.

But i have 3 bariables, x y and z (as colour indication2).

Look at hist3; there's an example "Tiled Histogram View" that's what you're looking for -- I don't have mapping TB so no idea about adding on top of the map.
There may be specialized routines in the TB for such things; hist3 can return the counts data for other use; there's also the lower-level accumarray
Not sure about whether the heatmap do you any good or not; it's perhaps worth a look-see...
