Comparison of two signals

Dear All,
I am doing Energy Balances analysis for a boiler. A boiler has different components, hence I am computing the heat exchanged in each of these questions. The required process variables are already measured and available.
In each of these components, the heat is exchanged between flue gas and feedwater. So heat gained by the feedwater is equal to the heat lost by the flue gas. From the measured variables I found that the graph (or signal) depicting the heat gained by the feedwater has lower frequency and small amplitude compared to the graph showing the heat lost by flue gas. However, the mean value are almost the same. The two signals are very different at each time instant (though there mean over a time window is almost the same).
So my question is: how do I compare the two signals at each time instant? Is it a good idea to 'smooth' the signals before comparing?

Can you put your code here so that it could be sorted for error? because it is difficult to write the code from scratch for your problem
