You can run as many MATLABs simultaneously under the MATLAB Web Server as your machine allows. As long as you have enough machine resources (memory, size of CPU, how computationally intensive your application is, etc.), you can run as many MATLABs as you want. You can set the number of MATLABs allowed to be run in the matlabserver.conf file (see page 2-5 of the MATLAB Web Server User's Guide).
