Use handles.

 f1 = figure(1);
 h1 = plot(rand(3));
 ax1 = gca;

 f2 = figure(2);
 h2 = plot(rand(5));
 ax2 = gca;

now use ax1 properties on ax2

 ax2.YLim = ax1.YLim;
